PayFast has an open source WHMCS module on GitHub that works with WHMCS.

Sage Pay has a WHMCS module for their Pay Now product, although WHMCS is not on their list the source code is still on Github:

Debitize has developed a debit order module for WHMCS.
WHMCS Smarters
WHMCS Smarters has an Axxess module for WHMCS.
Axxess
This module is widely advertised on the internet. We cannot find a current landing page for WHMCS Smarters on the WHMCS marketplace but it seems to have existed at one stage.
WHMCS Global Services
WHMCS Global Services develops numerous modules for WHMCS, amongst them an iVeri gateway module. This module can be bought annually for $80, or open source for $150. This module is not in their WHMCS Marketplace.
